    mesh.geometry.x[:,0] = X_coord[:,0]
    mesh.geometry.x[:,1] = X_coord[:,1]

This is not a safe way to set displacements.

It is a bit hard for me to decipher your issue. which shows how this should be done with mixed spaces.
